Is there any specific time ( say June-September) to apply for full time jobs ( MFE students) or one can find a decent job all around the year ? And if you are entirely on your own ..what is the best way to apply - websites or headhunters ?

I think this all depends on your own. If you are full time student, better finish the first two semester to equip yourself for interviews and job requirements. If you are part-time students, you can do job-hunting year round.

I started as intern the second semester and then move on full time as full time students. But the workload almost killed me (school + worK)

Headhunter helps a lot, but you can also go to your targeted company website to apply. Good luck.:)

Finding a job is a full time job itself. If you are a student, start looking several months prior to your graduation. Corp website is a shot in a in the dark. Good headhunter who is willing to work with new grad is hard to find.
In short, start finding job the moment you begin your MFE program. Networking with alumni, make yourself visible, talk to headhunters. (Hint: there are a number of good headhunters here)
